YOC (available here) is a new method designed for pairwise genome alignment whose purpose is to enhance the reliability of collinear genome alignments, while preserving or improving the sensibility.

YOC prototype for pairwise alignment simplifies the anchor based strategy, by implementing the first two phases only:

(1) it enhances the similarity detection step by computing local similarities with YASS, a similarity search tool based on spaced seeds,

(2) it chains the local similarities with a chaining algorithm allowing overlaps, OverlapChainer.
